How were the Spanish able to effectively control what both the Aztec Empire and the Inca Empire did with such a comparatively small force (less than 500 Spanish vs millions of Aztec/Inca)? 

By kidnapping and holding the Aztec Emperor (Montezuma) and the Inca Emperor (Atahualpa) hostage, Conquistadors were able to control what the Emperors said and did. Since both the Aztec and Inca Emperor had total control over their government, this made controlling the citizens much easier. Montezuma and Atahualpa were both later executed by the Spanish so that they could put an ally of the Spanish onto the throne.
