There were two different ancestral populations who comingled to create modern Indians: the light-skinned Aryans and the darker skinned Dravidians. Since the Aryans invaded from the North during the Bronze Age (think Iran), and also since they established themselves as the top ranks in Indian society, the Brahmins (high-castes) stayed light-skinned (even in south India) while the Dravidians got pushed south and speak a very different group of languages than the Sanskrit-based north (languages such as punjabi and hindi). The lower castes were more Dravidian in heritage, and therefore darker. Basically, it has to do with the proportion of Aryan:Dravidian ancestry a person/group has.
