Explain: Why do we use past perfect in this sentence?

She was upset because she had lost her phone.  

We use the past perfect ("had lost") to show that this action happened before another past action or situation ("she was upset").

Even though both events are in the past, "had lost" happened first, and "was upset" happened after.
This helps make the order of events clear.
