The paddle wheel between the two ends rolled toward the positive from the negative, in other words it started at the negative and rolled to the positive. When the paddle moved it showed the particles were able to push the paddle away from it. He then concluded the cathode rays were deflected from the negative side. He figured opposites attract so negative doesn't like a negative.

He discovered it by having a gold foil and then he shot alpha particles at it and some bounced off but only very rarely.
