The are entitled to a refund. According to 8 FAM 706.1-6, "When an applicant who reports two or more lost/stolen/damaged/mutilated passports applies for a passport card: (1) The application for the passport card will be denied. The application fee for the card will be refunded in accordance with 8 FAM 602.2. This exception is made because it is the technical limitations of the passport card that prevents the applicant from obtaining the passport to which they are otherwise entitled.

When looking at a the previous TDIS trace for an application, how do we know if the current application is either a reissue or a refile? 

If either the book or card has an issuance date or numbers printed for the product it's a reissue, if not, it's a refile.

You have a DS-11, and everything is complete, but you noticed that the SSN is incorrect. Can you call an applicant if everything else is okay, but you just need the correct SSN?

NO, per 8 FAM 403.5-2, you must not call applicants to request their SSN because this may be interpreted by the applicant as a fraudulent request, phishing, or other scam. However, you may request the SSN if the call was initiated by the applicant or you are calling about something else and additionally getting the SSN.

1 parent apply for a passport for their child(under 16) and uses a ds-3053 with a notary from Japan. One parent's last name is "matashimitsu" which is the same as the notary. This is a common Japanese name. There are no Fraud concerns. Assuming everything else is okay, can we issue this passport? is it limited

Yes we can issue a full validity, because just having a matching last name between a notary and a parent is not evidence of family ties within itself unless you see other evidence to the contrary.
