That all people inherently have rights; it's not that someone gives them rights, according to Jefferson (and others), we simply all have (or deserve) rights. This is the invention of the idea of civil rights (comes out of the Enlightenment).

Why is Africa so big on that map? 

Because it is that big! But Europeans didn't really realize/understand that until 1) they started to sail all the way around it and 2) spent more time there since the 1400s (to trade, etc.).

How is that painting of the two guys in the middle an expression of what the time period was about? 

The two guys are two of the most famous and revered, at that time, Greek philosophers (Plato and Aristotle). This is significant because the painting is on a wall in the Vatican, the seat of the Catholic Church. In the European Middle Ages, good Catholic Christians should not have been celebrating pagan (pre-Christian polytheists). But the Renaissance was all about celebrating what they saw as the good of the Classical past (Ancient Greece and Rome) and combining (synthesizing) that with their Christian identity.

Primary because of procreation between white men and Black women, especially enslavers and enslaved women. This was a way to legally specify the race and legal status of the offspring of such "relationships."

It means that the legitimacy of the government/state itself comes from the people (the population, those being governed by the government).
